Equations in my document didn't convert.

Math typesetting is not supported by InDesign. Creation of supporting plug-in is being planned.

Layout of converted document is not identical to source.

Although MIF Filter was thoroughly tested, this still can happen and most probably is caused by a little detail in the layout. Please send us a sample document - most problems, no matter how grave looking, are solved within hours.

ERROR MESSAGE: Can't translate variable 'Running H/F 3', unsupported building block: <$paranum[Chapter="" #]>

FrameMaker can have dynamic paragraph numbers in running header, that is something InDesign does not support. If you are using this variable definition, go to Type -> Text Variables -> Define : Text Variables settings dialog will open -> choose running header and insert your definition.
